The regional council is advising people who take water from the river immediately downstream of the site to exercise caution until the substance is identified.
The council was first contacted about 11am on Sunday by people who spotted the discharge from a pipe at the northern end of the golf course in St Andrews.
While the discharge appears to be detergent-based, there are a number of samples which have been collected by staff for analysis. Results are expected to be available later on Monday.

Services will be affected as there will be fewer staff on duty.
We will be rescheduling many appointments for surgery, treatments and outpatient clinics and giving priority to the emergency, intensive care and maternity.
All patients whose operations or clinical appointments are affected by the strike will be notified by telephone. Not all clinics are being deferred, so if you have not been notified please call the service to confirm. If you are unsure please call 0800 276 216.
Please save the hospital Emergency Department for emergencies.
If your illness or injury is not urgent, you may face long delays. Go to your family doctor or local accident and medical centre. Contact Healthline on 0800 611 611 for advice from a trained professional.

The pair said they had a "terrible" work-life balance back in the UK, and moved to New Zealand for the Kiwi lifestyle and the beaches.
But Dave, 44, was diagnosed with terminal cholangiocarcinoma (bile duct cancer) in February, soon after the move.
The couple's story has prompted an outpouring of support.
A Stuff reader let them stay at his beachside home in Tairua, meals are cooked for them by members of the Residents of Flagstaff Facebook group, a neighbour goes for daily walks with Dave, and another drove to Auckland Airport to pick up Dave's parents.
